I want to introduce you to NetMiner (http://www.netminer.com), recently released by our company.
If I understood your situation and needs correctly, you can do what you want very easily with NetMiner.
Your situation:
- you have a matrix data
- each cell of it describes the strength of relationship
- the value of strength is not binary but a real number
What your want:
- to draw/plot the network data showing relative closeness of nodes(categories),
- that is, to position a pair of nodes with larger value of strength closer to each other,
- and optionally display thickness of lines according to the value of strength
What you have to do in NetMiner:
- input the matrix data
- go to the "Analyze|Connection|Path" menu
- select option "treat weight as capacity"
