A new package for analysis that runs on UNIX/Linux is "statnet".
The website is http://www.csde.washington.edu/statnet 

It is currently under late development and is planned to be available for open source by the Sunbelt. It is available for public access via terminal services until then.

It fits statistical models for random graphs within the open source statistical language R (www.r-project.org). As such, it runs on all platforms that R runs on (e.g., Windows, Macintosh, Linux, UNIX). The package is an umbrella package and integrates other packages for network modeling. For example, network (to represent and store networks with arbitrary vertex/edge/graph attributes), sna (Carter Butt's general package), latentnet (for latent space and latent cluster models), and ergm (exponential random graph models, including curved exponential family models). The first three are already available on CRAN.

The package also visualizes networks and network models, assesses goodness-of-fit of models, simulates networks and generally applies modern statistical methods to network modeling.

It is a product of the large network modeling group here at the University of Washington, headed by Martina Morris. We have developed the statistical and computational theory of many kinds of networks models that have and are appearing in the literature. The website provides more information.
